I wanted to make sure I understand the wording correctly on Saboteur correctly.

It says the following:

Action: Choose 1 enemy ship at Range 1 and roll 1 attack die. On Regular Hit or Critical Hit result, choose 1 random facedown Damage card assigned to that ship. Flip it faceup, and resolve it.

Is the "that ship" in the text your ship or the opponent's ship you chose?

It means the opponent's ship that is within range or your ship equipped with the saboteur.
